I just found this thread where a user was discouraged from syncing git repositories with annex.

I've used unison in the past for this. Sure, it would occasionally create a few unneeded object files; but these got removed during the next "git gc", and never corrupted a repository... Do people know of any better way to handle this problem?

How about automatically adding it as a submodule?http://git-annex.branchable.com/forum/Any_way_to_add_a_folder_called___34__.git__34___to_git-annex__63__/comment_2_9698c4a8f0d8785ee89a6228e0e85ca9/Tim O'Callaghan2014-01-11T10:30:58Z2014-01-11T10:30:57Z
Adding as a submodule and automatically adding the annexe destination as a remote? that should work in most cases..
