<p>It seems like I had to use the following command:</p>
<pre><code>git annex sync --content
</code></pre>
<p>After this, I saw all the files available.</p>
<p>I expected <code>git annex get .</code> to do that, but I might simply have the wrong mental model of all of this.</p>

It could be that you have files that are not actually present in the mys3 remote. <code>git annex sync --content</code> only gets files that are present in connected repos, so it doesn't report a error if it can't get a particular file. <code>git annex get .</code> want's to actually get all files and reports errors for the files it can't get.

<p>Interesting explanation. I am not sure what files it was trying to get that were not on s3. Everything I have done is with an eye towards having all of the files in s3, but it is always possible I got something wrong.</p>
