I ran into some issues with one repo (repo X). I didn't konw what to do, so I did several git annex sync on the other repos, and git annex repair on repo X.
Now, git annex sync on repo X gives me:
pull repo W/Y/Z/etc.

What should I do?
This does not seem to be a problem. If the warning message is bothering you, you could remove the part of the reflog that references the pruned commits, or remove the whole reflog.
